FM synths (like the OPL3) do not have any built-in sounds. They need to be programmed in a way that produces the wanted sounds. Different OPL MIDI players and different games use different sounding synth parameters. So yeah, they all sound different when playing the same MIDI file.

Probably silly question, but I'll ask it anyway: games expect a Sound Canvas device to be in GS mode initially, right? In other words, when a real SC-55 is switched on, it is in GS mode? (I'm setting the SCVA plugin to GS mode prior to starting a game, assuming the above is true.)

No, "exit to DOS" is not the same as normal DOS. To boot to clean DOS, you need to edit C:\MSDOS.SYS and in the "[Options]" section set "BootGUI=0". This will boot to clean DOS.
