If that VIA chipset supports AGP4x, go for it and if it's pre-AGP4x, i would recommend you to stay away from it (unless you want to compare it with intel chipset based MBs) because early VIA chipsets poorly implemented AGP support + are about 10-20% slower than motherboards based on intel BX440 …

Make it simple, max out performance via BIOS settings on both MBs and use same hardware (gfx card, cpu, ram) to bench doom1/2 on them, that way you'll know better than anyone else which MB is faster.

My guess is that a larger capacity HDD is a WD brand and you are connecting it to the same IDE channel as a lower capacity HDD?
