In case anyone else has the same issue and this helps, I've found that SkyNET has really choppy 640x480 performance in some older SVN builds of DOSBox and pre-0.74 official versions that I've tried. If it's pretty much unplayable for you, trying switching to v0.74 or newer SVN builds.
