From what I see, yes, it can. Try Alley Cat or Sokoban with machine=pcjr for proof. Some games that were written for CGA but not for the PCjr will show the symptoms you describe. I suspect that they will show the same behavior on a real PCjr (or maybe they'll be broken in a different way).
