All the special stuff for bsp2 loading is happening in gl_model.c and model.c for software. Iirc, the sizes are changed in model.h for the structs.

Beyond that, the engine needs to support fitzquake protocol.

You may or may not need "Quoth Part Two" apparently I have this in my quoth directory as well. If you're still having issues I could just zip the whole thing up for you.

Are they missing models or did you just see a warning? I just tested it myself and everything is fine. If theres a GLQUAKE dir in /warp or /quoth delete that too.

No problem. A really good old school mod that will play on anything is Beyond Belief.

For Quake 2... a really good one I thought was 1964. SGC10 and SGC11 are two other great Quake 2 ones. A while ago, Knightmare sent me a huge directory of about 300 some SP maps and mods for Quake 2.
