I thought Windows 9x/ME was DOS-based. So it's not?

No. It loaded on top of DOS but it's not "Dos-based". 9x once booted, to put it simply basically becomes an OS, perhaps not fully but enough to make it extremly complicated when emulating...something beyond the scope of this project.
