I've been having issues on my PII-400 setup where many games and other software fail to write to the hard drive when using flash media.

I have tried CF on IDE and also SD on IDE and in both cases games like Duke Nukem can't write setups to disk, or crashes when exiting the game.
Does not happen with everything but many games do this.

This is what is strange: on a Pentium 70Mhz setup, I don't get these issues when using CompactFlash

Could it be related to the size of the media? The speed of the system? Any idea how to solve this? I don't ever want to use a spinning hard drive again.

CF cards have fully standardized ATA mode. I see two possibilities
1 CF card too modern and nobody bothered to test ATA mode.
2 DOS/BIOS issues with size.

to test 1 replace CF card with older one, to test 2 make just one small partition at the start of the card.
