Odd shutdown problem

I recently added a second hard drive as a slave to my Windows 98 SE machine, the mobo is a MSI MS-6156.

It starts and restarts just fine but when trying to shutdown it spends about 5 minutes on the "Windows is shuting down screen", the screen goes black but the pc is still on for another 5 minutes until it finally shuts itself off.

If I removed the second hard drive it shuts down just fine in a snap!
I have tried swapping out the second hard disk with a different one but the problem persists.

Was hoping someone might have a solution other than just sticking to a single drive as the 32GB limit isn't ideal!

Good suggestion, tried both shutdown supplements to no avail.

I did a test and it even happens under DOS so looks like i'm going to need to give up and simply say it's down to hardware (motherboard).
