This tool has worked wonderfully for me aligning NTFS WinXP partitions in CFs & SSDs. I'm now thinking about also aligning the HDD for extra optimisation & speed.

But I'm not sure if the aligning would FUBAR the FAT32 Win98 partition in the HDD. Never done this before.

Paragon doesn't mark the FAT32 partition in red, but yellow, suggesting it can be aligned succesfully:

I could also uncheck aligning for the FAT32 partition and do only the NTFS ones, but I'm not sure if this would be better or worse.

What do you think?

I'm not familiar with that particular program, but as long as it works as it should, then realigning the FAT32 partition shouldn't hurt it.
Moving partitions is always a dangerous operation, so if you have anything valuable there, it's best to copy it to another drive just in case.
