What Japanese/US computers used a Motorola 68040/68060 by default or by upgrade? I am mostly interested into the second (upgrades, for example X68000).

The Amiga 4000 had an 040 version, the 4000/040.
You could also upgrade various Amigas with a Turboboard with an 040 or 060. An Amiga 1200 with an 060 turboboard is one of the de-facto standard platforms in the demoscene.

Atari ST

Atari ST was never sold with an 040 or 060, but there are turbo boards for certain models (mainly Falcon, can be upgraded to 060).

NeXT

NeXT had some 040-based models, but no 060-based ones. Not sure if there were turbo boards for these machines.
