Well, the round Intel stock coolers are good for scrap since that's are they are good for in the first place.
Most/all of the AMD ones should have heatpipes, correct? I would keep those. They can also be adapted for use with other sockets if need be.
I actually modified a socket 939 heatpipe cooler to use on a Slot-A CPU. Works great.
I'd probably isolate the more burly-looking (taller, copper core, etc) ones, and then keep two of each for Intel and AMD.
As a note, s775 stock coolers are only compatible with s775 without mods, while AM2(+)/AM3(+) stock coolers are backwards compatible with s939, s940, and s754 as long as the motherboard retention brackets are present.
