Is it safe to use a splitter going to opposite direction (multi-in, one-out) rather than a mixer? I have multiple external synthesizers which get their signal through midi-thru but I only need to hear one at a time. If I have four synths and I mute three of them, would the signal come in clean?

I understand that sound will be distorted if they all play at the same time (it's NOT a mixer) but is there a chance of damaging something if all synths were to be sending a signal at the same time?

Just get a 4 to 1 Audio switch box. I use something like this:

Possible damage notwithstanding, ganging together audio wires can cause distortion even with only one playing due to unintended electrical paths. A cheap switch box is much better, but it has to make good contact or audio quality will be impacted. The high-end solution is a receiver.

P.S. edit: I have lost channel separation when a Y cable was attached to one of the inactive decks on this thing. A simple A/B switch ought to be immune.
