I doubt they went through the effort to explicitly patch executables. More likely, they repackaged the games in a way that would work for most people. The Windows version of GTA 1 after all did not pose that much of an issue to run even on newer versions of Windows.
You are welcome to find any traces of 3D acceleration in this release though, other than the DOS 3Dfx executable and hey, if you do, it'll be great for everyone!

I think the readme file is just a carry over from the original release - no one bothered to update/remove it from the compilation.

I assume that it was the free download from Rockstar Classics website which isn't available anymore. The README file NyLan posted is from 2004 and the ones I could find dates from 2002 but it doesn't mention 3Dfx at all.

Rockstar Classics site went down someday and they decided to archive it. I remember I downloaded from the site in 2018/19 but archive.org doesn't say so. Also I wasn't able to find a relocated site for Wild Metal.
