I've managed to get it working in both Dosbox 0.65 and 0.7, but whenever a yes/no box pops up, the game freezes. This means I can't buy anything, or even go on a mission. Anyone got a fix for this?

This exact problem was happening to me. I talked about it in the pallete corruption thread below. DosFreak helped me diagnose and fix the issue, see that thread for more details, but in the end (for me) it was the way I was mounting the CD drive in dosbox.
I was using a simple mount command at first, but in the end, using the -usecd and -ioctl commands fixed my problem.
My current mount line for the CD rom is:
mount d g:\ -t cdrom -usecd 0 -ioctl

No, that didn't fix it. However, I've found out that setting it to no sound, it works without a hitch. Now the only question is: how do you get it to work with sound?
On my cracked copy I just turned off the music in the game and that worked fine. If I turned the music on then the game would freeze.
