For instance:

C:\Config -X XMS:False -now
C:\Config -X DPMI:False -now

or somesuch instead of exiting Dosbox and changing the config and starting Dosbox?

Restart tha specific function. Without -now it would simply modify the .conf for next restart of Dosbox.
