So based on those findings, if I'm right, then the jumper settings for the 350AFR should be: (JUMPER WITH ‘0’ = FIRST IN THE LIST) 2.2v core = JP7 OPEN, OPEN, OPEN, CLOSE, OPEN 3.3v I/O = JP3 OPEN 3.5x multiplier = JP4 OPEN, OPEN, OPEN 99mhz bus = (100) JP6 OPEN, OPEN, OPEN

You don't need an ISA board (for a reasonable amount of DOS sound compatibility), just get a VIA board with a chipset that supports DDMA and you'll be fine with your Vortex2. KT400/600 would be good choices, for example. I’ll leave that for another time, I’m content working with what I have for now …
