News update : Well, I think I fucked up. I misplaced the chip the first time so I had to de-solder it. I may have damaged it. Floppy still fails, COM PORTS are showing, now, but they're showing even if they are set to disabled in the bios. I have ordered 3 other chips, lets see how it goes.

So, it is possible that the original Super I/O was working fine and that there was a break somewhere along the path of the original traces. But the idea of tracing the ISA card's jumpers is good. I'm pretty sure the enable/disable jumpers are simply putting a pull up or pulldown resistor. Maybe those pins are in a floating state at the moment on the motherboard because of some component that failed.

They don't seem destroyed. Sure there is some remaining copper that you may need to trim, but it followed what I see on the board view. It sawed through the holes as expected.
