That's not a logo issue that's just how DOSBox works. When you set fullscreen=true then it will first launch DOSBox in Windowed mode and then make it fullscreen automatically. Since the logo is rendered inside DOSBox then you'll probably notice that DOSBox doesn't go into fullscreen immediately. …

Users can't edit the dosbox.conf in the DOSBox folder unless they know about editing permissions (not very likely) or they are logged in as administrator (which they shouldn't be). Besides written data shouldn't be stored with the program if not necessary.
