Your last point is often critical. Re-letter your physical CDR so it comes *after* the virtual drive to avoid this common issue.

Under Win9x I'd recommend to keep the game windowed, and log it with FileMon and RegMon . Ideally, a file or registry key may lead you on the right path. Or just get (buy) RLOEW's memory patch. $20 and you can run almost any ram configuration with W98 - I dual boot XP/W98 with 4gb right now. I've heard some people run into problems, but not me so far.
