The manual lists settings in a weird way I'm not used to, but my understanding is that JP18-19 control the CPU bus speed (50, 60, 66MHZ) JP39-29 control the multiplier (x1.5, 2, 2.5, 3) Does this make any sense? If so the undocumented setting should be 33MHz.

The seller has made a mistake, look at the label on the photos. It says 509 as PD2JK saw it first. Yeah it's a perfectly fine floppy drive as long as it works, because I don't see anywhere written that it does.

The CTRL IO is YMF71x control registers, those can be placed anywhere you want since it is specific to the YMF71x and nothing besides the drivers of it will do anything about these IO ports. My SETYMF software places them in Axx range so they're fully out the way of everything. Excellent, thanks! …
