I've noticed today that the enter key is sending two inputs on Dosbox. I have checked to make sure it's not doing the same thing in Windows. At first glance, it looks like it may be a cycles issue, but I have turned cycles all the way down as far as I can and it does the same thing.

Is this a common problem? If so, how do I fix it?

I suspect you may be referring to the blank display line added by DOSBox's internal shell, which does differ from other command shell implementations but is a purely cosmetic choice and not really an issue.

Pressing enter at the prompt should display:

Z:\>

Z:\>_

Perhaps you are instead seeing:

Z:\>

Z:\>

Z:\>_

The latter example would suggest a doubled input for enter, which may be caused by a problem with the mapping of the enter key. You could try to fix any mapping issue in the mapper interface, or just reset all mappings by deleting the mapper file. Please see the readme for more information about modifying and/or resetting key mappings.
