I've recently purchased a NuXT 2.0, and I'm looking for a case (ideally including an ATX power supply). I have a hard time finding a nice desktop (instead of tower) mini ATX case that also allows a 5 1/4" drive on the front. Do they even exist anymore? I really don't like a tower, XTs were meant to be placed in a desktop model.

From time to time, Evercase (UK) does have desktop cases that work for AT/XT/ATX and look just like the ones from around y2k.
Also they tend to pop up on the known auction sites as well.

Stuck at 10MHz...

You could look for HTPC / home theatre / media center computers - Antec, Silverstone, Cooler Master random cheapies too. Those are almost always regular height mATX or ATX and were essentially the last desktop cases. Some of them have regular 5 1/4 drive bays.
They're not beige, but they often have a nice 'old stereo' retro aesthetic 😀
