I didn't quite realize Windows 3.11 "operating system" would be this unstable: change anything, and it will stop working.

So, is there a way to modify settings from within the DOS? I know C:\Windows\Setup.exe and Autoexec.bat but is there anything else? Or a DOS tool or something?

Also win.ini and system.ini.
Registry also exists, but is rarely needed.
Other files like midimap.cfg, control.ini, progman.ini or winfile.ini etc usually don't stop Windows from starting.
