Anyone familiar with Radeon 9800 XXL?
I got this card from ebay but noticed it's missing a capacitor!
The card works!
From online search, I see there is a capacitor there.
What is it for if the card is working?

It's a Medion card, isn't it?
It works because this cap is only doing filtering, so if you are not bringing this card to extreme it shall do just fine.
From photos I found on the web I can see that cap is NOT of the same capacity as other caps on this board.
If neighboring caps are 1000 uF and 470 uF, I would guess that the missing one one 1500 uF / 10V (I'd replace it with 16V though)
Opposite actually. Cap is rated 6.3v / 1000uF. It has one "brother" - lower left brown cap (near coil). Manufacturer is KZG. Oh, and two caps near floppy are also KZG 6.3v / 1000uF.
Internet card seems to be nicer, because most caps are from Rubycon (with K symbol).

I don't know if the original is either 1000uF or 1500uF. Does that matter?
Yes, it does matter. It is better to stick to original capacity, but you may use equal or higher voltage replacement. So it is ok to put 1500 uF Cap designed to work at 10V max or 16V max. Generally I'd recommend to replace damage caps with 'one step up' replacement parts when it comes to voltage. It means if old Cap was 1500 uF / 6.3V it is ok to replace it with 1500 uF /10V.
Ptoblem is, I don't know the original capacity that was on the card.
Picture from another seller showed me 6.3v 1500uf from the last picture.
Here is another picture of my card:
There are 3 rubycon caps with K symbol + the yellow one near floppy.
All other non rubycon are 6.3v 1000uf except 2 thin one which are 16v 470uf.
That means I can't use 6.3v 1500uf?
I can't find information online and it seems that there are 2 versions of the card. One with yellow caps near scart output, and one like mine with aluminium caps there.
Looks like Medion (MSI) didn't had steady supplier for caps, so that missing cap may be "one of a kind", just like on this picture. Notice that both Rubycon caps near the coil are rated 10v. So yeah, 10v 1500uF would be safer choice as replacement.

I see, then my initial hunch was correct - missing cap is 6.3v/1000uF. 256mb version has slightly different cap values.

The Medion XXL only has 128MB, as there was no 256MB XXL.
The missing cap is 1500 uf 6.3V, and yes it is smaller than the 1000 uf 6.3V next to it.
