Hello,
I have a MT-32 and a CL-32L and both have the clicking bug. Is there anyway to fix it without having to replace the units with non bugged ones? Is there a firmware update or mod that I could do?

What is the clicking bug? I don't remember hearing about that one. 😀
For example, in Wing Commander 2 at the Origin intro, you can hear some clicks in the fireworks parts with the MT-32. With my CM-32L, in Ultima Underworld 2, the music clicks very often.

Ah, interesting. It appears to be a CM-only problem (early firmware version), so that's why I wasn't familiar with it, I've never owned one.
The MT-32 shouldn't have any clicking though. If you can link a video that demonstrates this (both of your links go to specific video times that don't seem related to the issue), that would be helpful.
My 1.07 MT-32 will click during the OriginFX intro in Wing Commander and Ultima Underworld.
If memory serves the solution is turning the Master Volume down a bit. (And remember to do so *after* the game initializes the synth, as it resets Master Volume as part of it's setup)
I don't know how to find firmware version on a CM32-L, but you can get an MT-32 to tell you it's firmware with [4] + [RYTHYM] + [MASTER VOLUME] + [POWER ON]
