Having spent the past month and a half or so getting deeper into retro computing, I've come across the phenomenon of certain DOS games that don't quite run as well in Windows 95/98's DOS as they do when rebooting into full DOS mode. The games I've discovered to have this issue so far include Epic Pinball (stuttery ball physics under Windows), Alien Carnage/Halloween Harry (menus run too fast, causing me to inadvertently skip past the mission select menu), and the DOS version of Quake (runs too fast). These all seem to run just fine in DOS. I imagine this just has to do with the nature of Windows 95 and 98's timing compared to pure DOS. With that said, is there like a resource or list for games that have issues running under Win9x but run better in DOS mode?

Check the memory settings for the dos window.
Rule that out as a factor first.

That said, running 2 os' will always require more of an overhead than one.

Is there something I'd need to change there? I'm not sure what I'm supposed to be looking for.

Yes, quite a few games don't really play nice with Win9x's DOS Box. I don't know of any list and depending on the hardware you are using games will behave differently. I believe Quake runs okay if you are using period correct hardware and I know for certain that its timing issues were fixed with the latest patch.
Another game I can think of that will not work in Windows is the DOS version of Mortal Kombat 3. This was the game that taught me the necessity of boot disks ! It will always crash as soon as you hit the character select screen.

It seems incomplete though, despite being dated 2001? For example, I remember having issues with Crusader: No Remorse from '95 (or possibly Regret from 96, I forget which one) - iirc it even says to run it in DOS in the manual. But it's not on the list. Maybe they fixed it later and took it off, who knows.

Well, it doesn't seem to encompass everything (Epic Pinball and Alien Carnage are missing for example), but it's a good start for a modern list, should anyone desire to make one.

In Win98SE, in normal windows mode:
- Duke Nukum II crashes on the 2nd level
- Duke Nukem 3D can occasionally crash, especially on the secret rocket level
- Redneck Rampage will crash on the last level when you're supposed to get teleported into a flying saucer.

However Curse of the Catacombs which is listed there works fine for me, as do the other games in that series (Catacomb Abyss and Terror of the Catacombs).

Lemmings is a known troublemaker - it runs, but the graphics along the bottom are corrupted. It runs ok if you get the machine to reboot into full DOS mode.

I dunno about those, Duke II and Duke 3D I've played in Win98SE and they work just fine. I think that might be something to do with your settings. RR is probably the same.
