Is there any way to mute different instrument sounds in a game soundtrack in DOSBOX?
Are there any way to extract the score? Is the score driven by midi inside the executable?

no, unless there's DOS software to do this which I'm not aware of. Or if you simply want to mute all OPL3 output, try the MIXER command.

OPL3 and midi are two extremely different beasts. See the readme for capturing midi and/or WAV output. Though it all depends on the game - for specific audio engines you might produce a midi file with the help of some ripper / converter, but don't count on any degree of fidelity.
