You need the chipset drivers regardless. A lot of add-in cards will not work properly without the chipset drivers installed first. In any case, trying to only have hardware that is supported out of the box by Microsoft's bundled crappy drivers is definitely not the best course of action. Just …

For 486 DX4 and AMD 5x86 chips it looks like you may be able to change between 2x/3x and 3x/4x respectively. The battery area looks fine to me. There is just a glob of old hot glue that was helping hold the battery in place. Instead of putting a new battery there, just use the external battery header that is near the bottom left in that picture.

I don't see why it would be a problem. I would do it except that I don't have a Z97 setup. I will most likely be making a multi-boot X79 based system though once I get my X99 upgrade done on my main computer.

Is that speed being reported by the POST screen or are you actually running a program that tells you the actual speed of the CPU? My guess is that the 2x66 is really 396Mhz and the BIOS is only programmed for up to a 5x multiplier so it is reporting the speed wrong. And there is no way that setting …
