For PAS[16] SFX, try using an 8-bit DMA channel like 3 as some games don't seem to work with 16-bit DMA. That's true at least for SC2000, I don't have the other games.

Depends on the motherboard and BIOS. On at least some Award BIOSes, under the "integrated peripherals" section there is a "init display first" option which allows you to select on-chip VGA, PCI slot or AGP slot. It could also be under "PNP and PCI setup" as "VGA BIOS sequence".
