Don't be surprised when after monitor warming up the picture is off a bit again. That is normal for CRTs.

For dual DOS / Windows 98 use PIII or Athlon due to ISA bus. My PIII 900 is fine for all games until 2001 and some from 2002 (Fifa 2003, NHL 2003). For exclusive Windows 98 system use Athlon XP.

UniVBE helped with Duke3D performance for sure on S3 Virge DX2. Not sure about S3 Trio 3D or 60fps. 800x600 should be playable on PIII 500. Back in the day we used to play it on 640x480 on K6-2 350.

When I had P200MMX I used something like UniVBE to boost frame rate on S3 Virge DX/2 in Duke Nukem 3D. It really helped a bit.

You can cover 1980-2002 with a PIII on 440BX + Dosbox-X. There is no need for 86-486 except for enthusiasts.

Avoid socket 754 for Windows 98 as there are known performance issues with AGP. Windows XP is unaffected. P4 (Northwood/Prescott) and Athlon XP are excellent high end platforms for Windows 98. PIII is a hybrid for Windows 98 and DOS.
