This might seem like a silly question but…does your regular bios still run when you use something like xub? If not, how do all the peculiar machine settings get set (since many bioses have settings for that particular machine that other machines don’t have)?

No, XUB does not override the system BIOS, that will always execute as it does many other things besides the fixed disk functions. XUB works as an "option ROM", meaning it's code will run in addition to the system BIOS, much like a VGA or SCSI BIOS. The XUB takes over the built-in hard drive handling routines from the system BIOS though.

Follow up/secondary question. If you have an xtide card, do all ide devices have to be connected to it or will the motherboard ide also still work?

That depends entirely on how the XUB is configured.
