Apologies if this is a dumb question, but is it safe to use modern extension cables for 24pin and front panel connectors with old hardware?

You should have no problem at all.

24p atx s still 24p atx. The only thing you may miss is a -5v line if that wire is absent (and no longer required by modern ATX standard).

As for the front panel: I think you want to use an older ATX board with a more modern case? LEDs still have the same voltage requirements as they did in 1992 and buttons are just on or off so nothing special.
usb is still usb, but be aware of the pinout. And usb3 simply won't fit on a Pentium 1/2/3/4 without a dedicated USB card.
