There's a difference between signalling voltage and supply voltage. The key indicates the signalling voltage, not necessarily which supply voltages are present on the PCI slot.
A PCI 2.1 slot keyed for 3.3V signalling has to have both supply voltages present. A PCI 2.1 slot keyed for 5V signalling is heavily encouraged to have both supply voltages present but only required to supply +5Vcc.
