After installing a bunch of games and running this thing though its paces, it seems it's stabilized. I tried putting the Acer card back into the machine to host the MIDI card and it started giving me weird clock numbers again. I guess the card is doing something bad to the board. So, I pulled it out and right now I'm running with just the SB16 as I need to be able to use a joystick for my games.
I guess I can consider this one closed for now. I have my Time Machine running on my favorite motherboard. I'm stuck with FM for game music in a MIDI game era but that'll get fixed once I get a standalone MIDI card or external unit of some kind.
I'm going to get some pictures of this thing and screenshots and put up a Here's My Machine thread soon enough.
