Actually you would make a profit selling the PCI card and buying an AGP one ...
But depending on were you are located selling and buying might be too troublesome, I wouldn't do it for the minuscule performance increase.

PCI does seem to be slower, especially in Doom and 3DBench, but not as much as I expected.

Why is the V3 3500 slower than the V3 2000?

Probably just measurement error/variability. 3DBench is also a bit flaky in general.
