I used to play iD Software games like Wolfenstein 3D and Doom on a DOS machine, and on DOSBox on my Dell Dimension 3000. Since dell is broken and DOS Hard drive is now borked, I decided to play using DOSBox on my Acer Netbook. Everything runs 100 percent like it should! Except, when I set the PC Speaker on, my PC doesn't beep, the PC Speaker sounds come out of my external headphone speakers. It sounds ugly and I want my netbook to beep like it does on the BIOs before windows loads up. Any suggestions?

DOSBox doesn't support playing through your PC Speaker. If you want to use the PC Speaker then you can't use DOSBox.

It's possible that the speaker inside of your Dell was hooked up to the the internal soundcard and not the PC Speaker.

in fact MOST notebooks will route "soundcard sound" and "PC Speaker sound" to the same internal speakers, when nothing external is connected. So you can just unplug headphones, external speakers, etc. to get what you want.
