VLB can be a fickle thing.

Are there any jumpers on the new graphics card? How are they configured? Is the disk/controller/com/lpt card also VLB?

All of them are normal ISA cards. And here are the jumpers on that card. Haven't tried to change the jumpers.

Also I have just noticed that there is ceramic capacitor broken in half. Can it be the problem? I mean, I know it needs to be replaced but can it cause such behavior?

I guess so. Which one is it? Do you have more pictures of the board? Does anything else seem damaged?

It's that one marked as c38. Nothing else seems damaged

Thanks. You might want to try and close jumper J10 (FAST CLK). It might help, but I'm not 100% sure how to interpret the setting.

That's too bad. There are people much (MUCH) more knowledgeable than me on this forum, so let's see what suggestions follow mine 😀

Also, what is more, I tried all the VLB slots that this motherboard has. It didn't help as well.

I have swapped hdd controller for another one. Took out any other cards, now it freezes after a dozens of seconds after running any game. Tried to run Win95 but neither of my hdd controllers support hdd I have win95 on.

I don't know if it can help, but try unplugging the JX7 jumper. I also have DX2-66 and Trident VLB and jumper JX7 unplugged (for bus clock 33 MHz). The closed JX7 is in the manual for higher clock above 33 MHz. And replace the broken capacitor, of course.
