Yes motherboard has a tray and its fit correct

Looks like the keyboard DIN-5 connector is too far from the back plate of the case. I suspect the bottom of the bracket hits the floor plate (the yellow line) instead of the slot opening.

More importantly, why does it look like the corner motherboard screw hole is not aligned to a screw mount point and why is there no screw?

There is another thing that I have noticed with that picture, apparently it isn't a Slot 1 motherboard and lacks the ATX connector that was displayed in the first picture.

Perhaps the OP is testing with a different motherboard to see if everything can fit on the AT computer case without issues?

VIA C3 Nehemiah 1.2A @ 1.46 GHz | ASUS P2-99 | 256 MB PC133 SDRAM | GeForce2 GTS 32 MB | Voodoo2 12 MB | SBLive! | AWE64 | SBPro2 | GUS

I was typing and you beat me to it. 😅 The #1 post had a Slot 1 Pentium 2, both AT and ATX connectors, and SDRAM; the #13 post had EDO RAM and AT only.

Potential AT vs ATX mix ups and issues aside in this scenario, I also had this kind of problem.

Even in an apparently lauded ATX case like the Inwin A500 I've had to compensate for some quirks of the removable tray where the motherboard sits. Even though the standoffs were all the same height, for some reason the expansion cards were not going in fully in the board. I then noticed that the board was slanted just enough to make it low enough on the ports' side for the cards to not go all the way.

I had to slightly elevate all of the standoffs closest to the ports' side to make the board level throughout when screwed on. At first I thought the L shaped tray was bent in some way but nope, and also the standoffs are all at the same height between themselves. I still don't know why this happened.

Here's hoping that the OP's just mixed up AT vs. ATX. The case seems well built anyway. The Late AT/early ATX hardware era can be confusing...

In first picture the card is NOT properly seated in the PCI slot, the back is not fully down as others mentioned. Looking close at the slot it is obvious, see picture below.
Also: rare but I have stumbled on a few brackets that are about 1/16" or so above the case back when properly seated, for those I barely bend the Tang down so it fits a bit closer....

Hate posting a reply and then have to edit it because it made no sense 😁 First computer was an IBM 3270 workstation with CGA monitor. Stuff: https://archive.org/details/@horun

Show us.
Take a photo that shows card in slit of mainboardcarrier with and without the mainboard,
with slit in mainboardcarrier and top of card visible in both photos.

ok, close but no cigar.

I want you to take a photo of the card in the computer case with and without the mainboard in place, and showing both top of card & slit in mainboardcarrier in which card is situated.
You will have to take the photo at an angle. not straight from top.

the standoffs you are using to support your mainboard are too short.

put mainboard back in case and take photo like in this post. Re: Pci cards not fit completely

keyboard connector should be clearly visible !
