My 486 only support HDD on the first IDE. Second IDE is CDR only.

What is the motherboard or multicard?

As the card is used by the motherboard bios, it makes no difference. I observe this with some VLB multi IO card. If the card has it's own bios, results will be different.

The board is a Shuttle Hot 409.

This is from the manual of my motherboard :

IDE PORTS - 2 Enhanced IDE channels on board.(Using IRQ14,15)
- Support Mode 3 IDE & ATAPI CD-ROM.
- Driver Support DOS, WINDOWS, OS/2, NT, Novell.

Should be fine.
