If they are SC-88 Pro files: I had this too. I think some effects in those MIDI files (NRPN/Sysex) causes it. It's with SC-88 Pro files only as far as I'm aware.

I'm glad it's not just me! Were you able to find a midi file that causes this? because it definitely smells like a bug.
It's not a bug; it just happens to be the X16GS responds to SC88 Pro insertion effects commands in a different way.

GS compatible = SC55 native. Native modes for later modules such as 88, 88 Pro, 8850, etc are a different thing.

I Have not purchased the x16gs yet.
I couldn’t find information about requirements for the software. Will it run on windows 98/98SE?
Can I “permanently” connect the USB the PC while it’s installed on a soundcard in the PC?
Are there any power/ground issues if you room that USB and hooked it to another computer (#2) while it’s installed/running in computer #1?
I just don’t wanna blow anything up unintentionally. I don’t see any written warnings; at the same time, I don’t see anything telling you that it’s ok.
