I want to install "Tie Fighter," an old favorite from my childhood. I dual boot linux and windows, but I like using linux because I have everything set up as I like on it.
When I installed dosbox on linux, mounted the cd, and tried the setup.exe it said "Illegal command: win"
I tried installing dosbox on wine, mounted the cd, and tried the setup.exe it said "Illegal command: win"
I rebooted into windows, installed dosbox, mounted the cd, and tried the setup.exe, it said "Illegal command: win"
So... what am I doing wrong?

you're trying to run a setup program made for windows. In pure DOS it is trying to start Windows to run the program automatically

Romanus81, look for other .exe files on the CD, like "install.exe" or "dosinst.exe" or something like that. The game's manual or any readme on the CD might give hints on installation, too.
