I have Munt set to star up with windows, and have been manually hiding the floating display after logging in. Is there a way (with a command line option, preferably,) so that it loads up with the Floating Display already hidden?

Maybe use the munt vsti plugin with the vsti midi driver instead?

Then just pick that midi device when you want mt32 audio?

Have you tried to disable it like shown in the screenshot? Note, even when this option is selected, you can still open it using the menu of the tray icon.
