This sounds like the FDC is disabled on the multio.

Can you post pictures of the controller card, that show the full board surface?

Is the floppy drive light solid green?

It is solid green when I believe the cable is connected wrong, and if put a floppy in the drive it spins continuously, if I connect it the other way around the lights off, but when I put a floppy in the drive it will spin for like 2 seconds.

Solid green is indeed 'cable is upside down'.

Does your cable have a twist?

Floppy drive A comes after the twist.
Floppy drive B comes before the twist.

If there is a twist, and the drive is after it, and there is still no love, we need to examine if the floppy drive has jumpers.

So I have been working with 2 floppy drives
1 is a Compaq, I don't really have much information on it and I don't see any jumpers
The other floppy drive is a Sony MPF420-1 with the jumpers configured like so

I may get another card. Maybe something with VESA especially for this board, that original controller card was in the Tandy that used to be in that case.

Got a new controller card and I'm still not having any luck gonna mess with the jumpers but I don't know I'm getting overwhelmed

Got 2 more photos. I'm also thinking about just installing a OS on the HDD on my windows 98 PC just so I can see if it can detect the FDD that way or just update my bios if that's possible

Please also try it with disabled caches (but I guess that won't help at the detection).

I've tried a different cable, I've tried 2 separate controller cards. I've even tried installing a OS on another PC and booting into it from the hard drive and it won't even boot into the hard drive. The hard drive shows up on auto detection. I've even tried a 5.25 instead of a 3.5 inch floppy to see if it would even initialize. I'm losing all hope. I have another motherboard I might try and get to work in its place but whenever I power it on it gives me a base 64k memory error. I will include more pictures soon. I feel like I've been jipped twice. I'll buy another 486 motherboard if I have to later on because I really want a 486 system but right now I've spent way too much. Will keep you posted

Unless I'm seeing things wrong, it looks like it's connected before the twist so at the very least it should be set to drive B in BIOS.
