I tried running dos 7.1 on one of my systems today for fun (Asus A7N8X-E-Deluxe / AthlonXP 3200+ / Radeop 9800 Pro) and when I ran Quake timedemo in 640x480 I got 59,9 fps which I thought was odd since I get 78 with my other system that has 1800+ and S3 ProSavage 8. Then I ran 800x600 and got 59,7 so it seems like there's a locked vsync at these resolutions. Running at 320x200 gives a frame rate of 300+ so it's not all modes. I tried Using vid_wait 0 in Quake but it didn't do anything. BTW, I used Fastvid. Not running fastvid gives just 44 fps at 640x480.

Is there some vesa utility to turn off this limit for benchmarking?

vid_wait command should work after switching modes.
