The patch can be obtained here and involves some external files... namely the Xenon 2 game files and the exact Amiga ADF mentioned in the website.

Damn. They have updated the patch with FX and Gravis UltraSound support, but this time I'm unable to run the Python script without errors. Has anyone been able to create the new version?

Yes I was able to pull the latest commit from github and the script worked fine on an Ubuntu 24 LTS VM. I ran it on my K6/2 system and both SB and GUS are working. Maybe try deleting the project and starting from scratch.

It keeps giving me the same errors here under Windows 10. In the end I've edited the Python script and removed the offending lines, they look like a metadata check. Unless the process produces the exact PCM files the author predicted, the process is halted. And I'm using the version of the game that worked for me before.

Editing the script produces a playable version of the game, with both music and FX, and working SB and GUS executables. It's rough but enough to play the game until new versions of the patch arrive, or I figure out which version of the DOS game is needed now.

I can't link them here, I found both matching SHA signatures on internet archive. The ms-dos version is the playable one, the amiga version matches the filename given under the build your own files section also on internet archive in an alphabetical 'starts with X' amiga disk image archive.
