Just put CLS at the top of the [autoexec] section.

If you don't want to do that then you'll have to modify the DOSBox source and recompile.

This isn't important enough for DOSBox to have a feature to enable/disable.

And to finish off this thread, MiniMax's suggestion to use multiple -config's solved my cascading problem. However, an automatic implementation would be awesome too.
