I just got a Toshiba satellite Pro 4600 with Windows 98SE at a drifstore. Its having some issues at start up with missing a couple of registries or something of that nature. I wanted to use the "System File Checker" and run the windows 98SE CD to check for the missing stuff, but for some reason I can locate or have access to the System FIle Checker.
This is the way to do it according to Microsoft:

"Click Start, point to Programs, point to Accessories, point to System Tools, and then click System Information.
On the Tools menu, click System File Checker.
Click "Extract one file from installation disk," type the name of the file you want to extract in the "Specify the system file you would like to restore" box, and then click Start.
In the Restore From box, type the path to the Win98 folder on the Windows 98 CD-ROM. Type the destination folder in the Save File In box if necessary, and then click OK.
Click OK, click OK, and then click Yes when you are prompted to restart your computer."

If I click in "Programs" there is nothing there, so I can't point to "Accessories", "System Tools", "Tools" and much less to "System File Checker". Is there any other way to get in there?. Please help. 😢

Nuke it from orbit. (aka, reformat and reinstall)

You seem to have the Windows 98SE CD, so you shouldn't have any trouble doing this. Trying to fix a broken Windows install is hardly ever worth the time, considering that a reformat is quick and solves all software-related problems.

I think you can run it from the command line as "sfc".
