Maybe your USB floppy drive isn't working in the way the program expects?

You might want to try making images of each of the floppy disks (RawWrite for Windows works pretty well for that) and then using IMGMOUNT or Virtual Floppy Drive to mount the images. Note that mounting multiple floppy disk images requires an SVN version of DOSBox. See the readme for usage details.
