I know this sounds like a dumb request, but is there a way to shut off certain background layers in a game using DOSBox?

Example: In some games, turning off the layer with the trees that the sprites walk behind, so you always see them, or in my case, turning off every layer EXCEPT the trees that the sprites walk behind (long story).

I don't think so. Some early games consoles and early computers had special sprite-hardware, but as far as I know no DOS-era PC had that kind of dedicated hardware. So sprites and other objects were calculated and drawn on/in the graphic memory.

To remove them will require changes to the game's internal code, not to DOSBox.
