If you're using a real MPU-401 in a machine that's running real DOS (read: not DOSBox) then using a MIDI to USB cable then yes it will work. (I would presume this is because your MIDI device has only a USB input.)
If you are using DOSBox then - yes it will work.
A MIDI cable doesn't make a difference in this instance because all it's doing is carrying a signal, it's whether or not the devices either end can handle intelligent mode correctly that is the only factor.
And as Keropi correctly points out, SoftMPU has made a dedicated MPU-401 completely. It means you can use a UART card, like any Sound Blaster, then with a few keystrokes make it run in intelligent mode. It is frankly an astonishingly brilliant little piece of software. I can't recommend it more highly.
